You may find that dip pen ink works better with a dip pen, although fountain pen inks can sometimes be okay. The solids in a dip pen ink, which would gunk up a fountain pen, keep it from being too runny when used with a dip pen.
YMMV as they say, and you have to believe your own experience. If you use both kinds of ink, though, I'd be careful about letting the dip pen stuff contaminate the fountain pen ink, which could happen if you're dipping a pen in both.
